Recently was having an issue with my car, took it to the dealer with the PTF flash tune installed. They did lots of different tests to diagnose the issue (car spent 10 days in total at the dealership), not once did they even suspect the car being tuned, so if being automatically flagged was true, they wouldn't have wasted their time. Particularly that the dealership here in Kuwait has flagged cars and denied warranty work for cars with a simple axle-back on them, so they really wont think twice if they knew I had a tune.
The issue turned out to be a bad spark plug in case you were curious.
