Eventually it will go away, but it may take a while. Since I replaced my rotors (for track use, not for deposits), I make sure I complete at least 1.5 cool-down laps on the track before pitting. It also helps to have brake cooling, because it makes deposits a lot less likely if the pads aren't still semi-molten.
