My girlfriend's F30 creaked like crazy when going over uneven ground where the body flexes. The fix (found on the forums) seemed to be lubing the seal between the windows and the rubber gaskets. We had the dealer do it, and the creaks reduced about 90%, but they are slowly coming back again. I'm sure others will have more helpful tips, but I'd guess it's the window seals.
