Im generalizing...
The emissions computer connects to the car and checks for any faults and that the cars sensors are enabled and ready.

If the car is not running to emission standards, the computer reads and stores a fault. The sensors becomes ready when the engine is run for a couple miles to get a reading of the cars state. When you reset the CEL, you are changing the state of the sensors back to not ready and will fail emissions testing.
