Angry SSR Intake causing lean AFR

Installed an SSR Intake about 3-4k miles ago and since then have had p0171/p0174 come on occasionally. I smoked the intake and there are no leaks. I notice the fuel trim only goes high at higher RPMs, at idle everything is fine. Have read this is consistent with air metering issues and that this is a common problem with aftermarket s55 intakes due to the diameter of the piping and/or the placement of the MAF. Given all this I have two questions.
1) Is this something I can tune out with BM3?
2) Could I have sustained any engine damage these past 4k miles from running lean? I've heard a lean AFR can cause overheating of internals. Not seeing any other codes aside from the lean ones and no knocking, rough idle, or anything like that.
