I totally agree it is a different car, however, I expected that they would have figured out these annoyances by now (last few months of production)...

Agree, especially on a new car. It's definitely not an F3x, but with only around 1200 miles on it, that amount of rattling is a bit much. I'm having my dealer address a similar issue with my driver's door when I bring it in for the 1200 mile service (at 600 now). The lock pin rattles, the rubber seals rattle, and the trim around the window/lock buttons on the arm rest is loose. I picked this car up with 10 miles on it - WTF?

Quick update:
Rained a lot last two days and my car was soaked at the work parking lot.
After the rain stopped, still wet, ALL of the window rattles/creaks STOPPED completely. Yesterday afternoon, the car was as quiet as I would have expected from it.

The sun and dry air is out, so, I am curious how it will behave after the seals are completely dry.

^^^This! I had an issue with a 335i that I had a few years back and this completely fixed it. I haven't heard the same squeaks with the M so far, but if I do, this will be my first stop.

Update:
Well, the sun was out and dried the seals out and they are creaking again....
Going to have to hose it down every morning before going to work

So you confirmed it's the rubber seals when they dry out.

Just clean them regularly. I wiped down the seals with optimum no rinse (which I use to clean the exterior anyway)

I've been cleaning / lubing the entire door seal, top to bottom with Vinylex, with clean water, with Armor All, etc. Nothing helped. Found an older post on an E39 website talking about the same problem, and he mentioned the very top lip of the door, where it contacts the exterior trim. It looks like rubberized felt (though I'm sure it's more rugged than that). I closed one of the doors and pushed against the very top external lip of the door seal, where it contacts the Shadowline trim. "Creak, creak, creak". On a hunch, I waxed the Shadowline (I used some Meguiar's liquid Poly that I had lying around), then pushed on the seal again. "Nothing". Zero. I waxed the black trim around all four doors and took the car for a drive. Zero noise from any of them. I came home and put two more coats on the black plastic, and drove it again. No noise and I am a much happier camper. We'll see how long it lasts...
