Will BM3 remove coding?

So I'm thinking of flashing my car with a Stage 1 tune using BM3 but I have a question.

My car has been coded to GTS software for dct, diff, tc etc via ISTA.

Is there any chance that when I connect to BM3 it will flash it back to standard instead of keeping the GTS coding?

Might be a stupid question but I have searched all over the net and forum and haven't found an answer.

No it wont. BM3 stage 1 is purely ECU code and wont touch the other modules.
