Real M3 or not, I'm going to guess there is a marketing arrangement of some sort and BMW provided the cars to the producers in exchange for "free" BMW advertising with Tom Cruise behind the wheel. A bargain for BMW with so much screen time for the car.

It's refreshing to see them taking the chase / action scenes more seriously than the standard approach of filming at slow speed and increasing the speed of the footage. The latter always looks fake and dumb, this should make for some actually believable action!

For close ups and professional performance driving they are actual M3's.
For the stairs sequence it was an xDrive 3er with M3 body.
she definitely wanted to drive more than the car....

They used 7 stunt cars, and two or three beauty cars. One of the beauty cars is on display in the lobby where I work. According to the marketing girl next to it they used stock M3's, just with some carbon candy extra's. I'll see if I can get a VIN off that one. It's one of the cars used in the trailer. This car, and the one at the BMW World are 100% full on M3's.

It obviously got a new rear window as the glue points were really bad and fitting really poor..
